Sorry to sound like a moron but I keep hearing everyone talking about how their kits sound differently inside their headphones as opposed being amp'd.
I have noticed that sometimes my kits sound a bit clearer or more bassy through my amp more than they did in my headphones. But why would my kits sound completely different through my amp?
Why would I need to tweak my Vex kits so they sound "good" in my amp? Shouldn't they sound "good" anyway?

It's just like any other sound reinforcement. Sound always sounds different depending on the speakers...venue(room size & shape)....etc. The more variables...the more need to tweak.
Never mistake Meekness as Cowardice or Weakness, Faith as a lack of Compassion, Boldness as Arrogance, Wisdom as Ego or Love as something Physical or Emotional.

You don't need to tweak your kits. (except maybe for component volume) You just need a good outboard mix. Assuming you're sending the master outs to your PA, the same signal you hear is making it there. It's the PA gear that needs tweaking. And yes, this varies from room to room. Buy a good DBX Rackdrive and quality EQ for your band if you're gigging. I'd have one just for the drums.

I have a dbx Driverack PA for mine also.....sounds great.

the only adjustment i needed to make from within my module from headphones to pa is adding more muffling to my toms and kick.

I took me a while to identify what effect small changes in the headphone mix have on the loudspeaker mix with e's. I'm certainly no expert so I usually have to do A/B tests on the fly, in an attempt to find that sound or mix where there is little difference between the two, not that that is entirely possible.
I'll give the headphones a nudge while playing and let them fall down around my shoulders in the middle of a tune for a quick reality check. Knowing a 200Hz bump or dip from a 160Hz bump or dip, from memory, helps too.
Its real easy for the ambience or reverb settings that make you sound like Nick Mason in the cans, to be way too much through the speakers for a decent mix with the rest of the instruments.
If you're making judgment calls on the fly you have to know your headphones well. If you can, record the mix ging to your headphones and compare it to a recording of the house mix, over speakers and headphones, or just record your headphone mix and play it back later over speakers and try to figure out what the difference is. You will be able to find a happy medium.
I'd agree that Alans kits are very well eq'd, so if you have something sounding way out of wack I'd "properly" investigate why the P.A. or room is responding that way. This is not to say that I would EQ the system around the drum kit though as that's not the correct way to do it either.
I've rarely ever touched the TD-20x internal EQ in any VEX kit, and I am currently running the drum channel strips on the mixer flat. And. Please, just don't get sucked into the mixing and eq'ing by numbers game. Use your ears and certainly try a variety of headphones, they're all completely different, to my ears.
